To create a thumbdrive with OS X on it, you'll get a larger one (64GB, perhaps), then use your "recovery" thumbdrive to install OS X on it, as you would to a regular drive. You'll then have a full install of OS X, and you can install SuperDuper to that.

And, yes, to be clear again - Encryption and FileVault 2 are the same thing.
